Was there a C/L ST .46 engine or were they all converted from R/C engines? If there were two engine types, was the port timings different between the two?

When the G21 series was still fairly new, some 46's (not many) were packaged with a C/L venturi insert. That was when the bypass was the same width top to bottom (the most economical 46 model for stunt). The exterior changed several times, and the number of piston rings may have varied also, as did the head design, but the shaft and cylinder timing remained the same for all of them - no difference between the RC and C/L that I ever learned about.

The later versions with the flared bypass were still great motors, but George A. believed he could make them still better (I don't think he'd claimed that the earliest model needed any such help). Far more of the engines actually used for C-L had to be converted from RC versions than were ever produced without the RC throttles.
